Is there a way to pay money to have all your ships upgraded with the latest weapons or do you have to do some redesign. More specifically, I can't figure out how to retrofit existing ships...

All non-jewelry is removed when you upgrade a ship design in the 1.1 beta, so it's a lot easier to go from mk 1 to mk 2 to mk 87. Before the beta, I'd make a jewelry-only hull template and prefix the design name with ~ to make it show at the bottom of lists. So I'd have the base ~Constructor that would be upgraded to Constructor Mk I, Constructor Mk II... Still do that, actually. Hm. Same practice here :) I make jewelry-only hull templates, call them "[Your ship name here] Class" and save it. Afterwards I take the new, saved hull and outfit it according to what is needed "[Your ship name here] MKI", or just "I", "II", "III", or "A", "B", "C", etc works nicely.
