Ok I have a mod in a zip file and was wondering where I extract it to?

Put it in your mods folder.

Now, if you wanted to play it with normal games, put it in your assets folder. You can find more details in the C&C forum.

ok cool there are 1,171 files do they just get shoved in the mod folder and won't the get mixed up with whats already in there it's the maxrigmod?

others in that folder are all in ther own seperate folders

It is in your Civ4 folder. Open it up and you will see another folder called mods. If you installed your Civ4 to the game-directed path it should be:
C:\Program Files\Firaxis Games\Sid Meier's Civilization 4\Mods
