The AI trains get to automatically change their manifests to follow what's available in the station, even after you've bought out the line and you now own the trains.
Is there a way I can do this with my own trains? What am I missing?

Could you be a bit more verbose? Is this a setting I can change? I can't find it anywhere suggesting I'm going to be disappointed, but it just seems odd that the computer-bought trains would keep this function even after I've bought the computer players out.

No I think rupert meant this: pause ... look at the city your train is about to enter ... change the manifest ... unpause .... when the train gets close to another city/town pause again .... rinse and repeat.

The AI player trains obviously change their manifests as it suits them. After you've bought out the AI player, the trains you inherit continue to automatically change their manifests as long as you don't mess with them yourself.
I'm hoping for some way to enable that for my own trains. This would be especially desirable near the endgame when I've got craploads of trains all over the map.
rupert, you've suggested 'Micro Management'. Either you meant I can go on micromanaging my own trains (undesirable) or that's a configurable option that I can't find. eriador suggested you indeed meant the former, which I specified in my first post I was not looking for.
It is my single biggest annoyance in the game, besides the crashing (typically just graphics related as of 1.0.1.0) of course.

This annoyed me too.. Of course a human player can do the same (pausing - changing trains - unpausing), but I can't imagine anyone would bother in the middle game.
Maybe someone should write a mod to tweak the AI engine :) (if that's even possible).
