All,
I just started a game as the Portuguese and for some reason the Japanese can enter my borders but I cannot enter his. We have an open border agreement but my fishing boat and galley cannot enter his borders while he is sailing all around my island.

The problem is you can only enter ocean squares if they are within your own cultural borders. Toku can move his ships from his ocean squares to your coast, but you cannot move your ships to his ocean squares.
You could try to culture flip those squares to be able to move into his coastal squares.

Even with open borders? It is still early in the game so I am confused as to why anyone can move into ocean squares since the best ships we have are fishing boats and galleys.

This is a known change in BtS.
In plan vanilla civ4, you couldn't enter oceans at all with your galleys. In Warlords you could enter any "cultured" water, fried or foe. In BtS you can only enter your own "cultured" ocean, and not your friend's or your foe's ocean.
Best solution is to try and culture flip that square somehow. Or use Worldbuilder.

That's it. His ships can move in his "cultured" ocean to your coast, where they can move around your landmass. You can't move into his "cultured" ocean square.
