What do you think. Obviously we know that the present capital is Brasilia, but for most of its history, it's been Rio. So in a Civ4 game with Brazil in it, which city should have the honor of being the capital of Brazil.

I don't have a really good knowledge of Brasil history, but I would say it depends of the leader(s) you're using in your mod.

I'm mostly with C.Roland on this.

I would just extend the considerations to what you are looking at to the UB and UU as well.

If the things you chose are focused on the earlier parts of Brazil's history, use Rio. If you are more focused on later aspects, then go with Brasilia.

What if I wanted Dom Pedro and Lula or Kubitscheck as leaders?

The UU is the Bandeirante and the UB is the Sambadrome.
