Look at the files ;).

XML\Units\Civ4UnitInfos.xml, set

<bIgnoreBuildingDefense>0</bIgnoreBuildingDefense>

for the unit to 1.

I don't think you can make a unit ignore city defense altogether, but as the J said you can set it so that the buildings are ignored.
