I know of Empire: Total War, but any others? That aren't terrible?

Supcom does it pretty well but its set in the distant future so I don't know if that's what your looking for.

Ever tried Fleet Command (http://en.wikipedia.org/wiki/Fleet_Command) ?
10 years old, but still good.

I can also recommend Dangerous Waters (http://en.wikipedia.org/wiki/Dangerous_Waters) which, in contrast to the excellent fleet command, focuses on individual platforms.

What age period, and what kind of naval warfare?
Surface, submerged, aircraft carrier?

You've left a rather large criterion there :)
