Are there any advantages to using a Atlas file to hold many buttons over having them individualized? It just seems to me that Atlas's take more work for no real benefit, so what am I missing?

AFAIK, there is no benefit to making an atlas. The <Button> tag accepts single 64x64 dds files perfectly fine.
