In any case, are you starting a new game or loading a scenario? If you save the change in the editor on a map, you need to load scenario, then these changes should hold. I don't know if there is a way to change AND have random maps.

You can play a random map with modified rules, but you will have to load it as a scenario. The default BIX file (the one the game loads when you press 'New Game') can not be modified (or at least it won't allow it by default, and if you do anyway, you won't be able to connect to multiplayer games using default rules)
So like ukrneal says, you need to create a copy of the civ3mod.bix and then make all your changes in that, put it in the Scenarios folder (just to make it easy) and all the necessary file changes (if any) should be put in a folder with the same name as the bix inside the scenarios folder (ie, if the bix name is 'vancouver.bix', the folder should be called 'vancouver'). To play it with the changes, you have to load as scenario. It will be played on a random map, unless you make any changes to the map when editing the BIX file.

before you edit rules, you will need to go to the 'scenario' pulldown menu and choose 'custom rules', before you can edit player data (including how many are allowed) you will have to choose 'custom player data' in the same spot, then choose player properties and change that.
Once I fully understand how it works I will add it to the FAQ.
