I would turn on "Automated Workers do not replace improved tiles", but then again, I would never automate a worker in-game. In fact all those settings are a bit what you want yourself.

I have a similar bug with rocket artillery and logistics promotion. My rocket artillery with logistics moved first until he had 1 out of 3 moves left. After that he couldn't even bombard once with his last mp. It's OK for me that logistics takes up one mp per shot, but it shouldn't block...

You can check in the Global Politics part of the Diplomacy who built which wonder. Of course you can only see this for the players you have met..
