I've had decent enough desert starts for Mali, enough for 3-4 cities. My problem has been getting enough science early in the game, since I can't find good mountains. By the time I get my economy strong enough to mass purchase units I've fallen too far behind in tech.
If the factory only affects one city, then yes. If you place your IZ right and extend that bonus to three other cities then the factory will pay itself back in 25 turns

If you look closely at the preview video, when Phoenicia moves its capital (at about the 1 minute mark) the project takes only one turn, so the move is effectively instant. And if you look at the new capital you can see the palace appear, so it seems palace moves as well.
