Do you have any files in Civ's My Games folder? I had this problem even in unmodded BtS: OOS in the first turn because I had some additional maps in My Games>BtS>PublicMaps... Copying them to the other player's folder fixed the problem.

Well (maybe you know that already), you can turn on "Detailed City Info" in Options>Graphics and you get at least a counter for food and production on the city bar.

Well, I don't think cities on resources are too bad if it is not clearly a waste. Mainly tiles like desert hill iron and so, I believe... Would need to check that. But I have never moved a capital to a less fitting position because it would start on a resources otherwise, I think.

Sorry, didn't manage that. I have no idea what needs to be changed on maps with pre-placed civs. If you want to play them, you will need to remove the DLL beforehand. There must be a better solution, but I don't know it. Sorry.
