Technically, that is what Independent Cities (Rise and Fall) was meant to portray, but the mechanic is a bit under-developed IMHO. It's yet another area I hope they improve on and deepen in Civ7.

Removing City Health was one of the things I most disliked about CiV. I also disagree about there being nothing to gain from trading bonus resources outside of food, if Bonus Resources provided benefits to your empire, depending on how many copies of the resource you have.
Not exactly like it was in Civilization IV, but I think it was on the right track. Prior to the Industrial Era, I believe that having different State Religions should give you a smallish diplomatic penalty. However, it shouldn't degrade over time unless the other Civ does something to provoke it...
Oh yes, would love to see Bonus Resources be more meaningful at an Empire Wide scale again. I always was disappointed by the lack of a City Health system like we had in Civ IV.
So, my short-list of things I'd love to see in Civ VII would be:
1) Merge Barbarians and City-States into a single, third-party entity (Independent Peoples, Minor Civilizations, whatever you want to call them).
2) Bring back Civilization IV's "State Religion" Mechanic, in terms of its effects...
My fondest hope is that they will be able to fully integrate some of the most fun aspects of the New Frontier Pass into the main game-like Barbarian Clans & Monopolies, Industries & Corporations. Indeed, when it comes to Barbarian Clans, I am hopeful that they will consider completely blurring...
One thing that the Civilization Franchise has largely lacked is a Robust Event System, so I'd love to see them look to games like Old World and Humankind, which both have fantastic Event Systems. That'd be great for RPG players like us.

To be fair, in my 6 years of playing, the "luxury bug" is the only game-breaking bug I have encountered. What makes it so infuriating though, is that it sounds like it would take less than 4 lines of code to fix it.
Ah, didn't realise that. Sad that I only learned this when I am already up to the Industrial Era of my current game! I am actually tempted to send my builders into AI territory to see if I can upgrade their luxuries myself 😉
