I would say so, and I hope they fix that. So you can only see those eyes when you see the enemy unit... I've also noticed in the beginning, that although you don't know who lands after you or at least in which order the civs land, you'll get their communiques/get notified about new potential...
I think, that the UI for the potential agreements with other civs looks really messy... Imagine playing with 11 civs, so you can browse through 55 agreements. Now try choosing one... Urgh.
Gameplaywise, you are totally right. This could be indeed the way, they are designed. I know this not a roleplaying game, but when I want to play as a pure affinity, I have nothing with those special abilities (besides the Rocktopus). That's what is bugging me :(

The thing is, we are currently using AI and robots to an extent, where we don't know what they are doing. Take for example insurance companies: Some are using algorithms which decide how much you will have to pay. Those Algorithms are so complex, that nobody can actually tell why it chooses...
I don't think the problem is the time, when these units become available. It is just that the pure affinity units have nothing special to offer right now. Geliopod is invisible. Golem can block ranged attacks. Aquilon can transport units. Architect can buff/debuff units.
All the "cool" things...
I have to agree here, it feels like Supremacy/Harmony is the only real hybrid, while the others feel just like Purity+. Such a shame.

Actually, I think that specialists should be even more diversified than just giving plain "boring" yields. Instead they should have effects which benefits tall cities (hence justifying tall gameplay). Assuming we have 5 specialist slots for each type:
