I am playing on Deity, ver 1.0.2.44. After the research agreement has ended it gives the prompt that I now may select a new tech, but when I go to the research tree no free techs are listed. This has happened 3 times each with a different civ in the same game, what is going on?

Presume this is G&K. In G&K, RAs don't provide free techs, just beakers. Are you sure it says you can pick a free tech, or does it say your prior research project is complete and you now need to pick a new tech to research?
If your RA generated enough beakers to finish your current tech project, any excess beakers roll over. To avoid having those beakers inadvertently applied to a tech you don't want, you should have a tech queue in place before your RA matures.

Best to establish a queue of techs before the RA matures (shift-click in tech tree).
