put a spy in one of you're own cities you will notice that he will be tasked as counter intelligence.

He will now try to kill and locate enemy spies who are trying to steal technologies.

You will get a popup if you kill a enemy spie and sometimes it will say from which civ it is you then have the choise to either forgive them or say that you don't like it.

Absent getting notification that someone has stolen a tech or your counterspy has executed an enemy spy, there is no direct way of telling whether you have enemy spies in any of your cities. Secrecy is, after all, pretty core to the concept of spying.
