Here's an idea: Dune Wars is great as it is but the CivBE has pretty sweet combat system that I think can improve the gameplay quite a bit. Also it has its own sandwarms. Has anyone considered porting Dune Wars to the CivBE?

You don't port a mod to an entirely new game.

You make an entirely new mod for an entirely new game (if you have the time, ability and predisposition).

Pretty much everything have to be redone from scratch, and it might very well be that Civ: Beyond Earth is not quite as "moddable" as Civ4. Civ5 wasn't for sure.

CivBE is a complete pile of cr*p. Why ? There's no mod to use mods in hotseat, so Dune Wars for CivBE would be quite useless.

Sadly mod support for Civ BE is looking even poorer than for Civ V. They haven't even released the World Builder for Civ BE yet.

A requirement for a Dune mod would be to be able remove the Ocean, have units moving on the old sea-bed, reskin the terrain, alter the height maps, etc. Most of this is not possible with Civ V/BE which is one key reason why no total conversion mods have been made. We can only hope for more mod-able terrain and much improved mod support whenever Civ VI arrives.
