That would be better for flavor purposes, but I dont think it wouldnt really make a big diference. Imagine the loss of commerce from switching to mercantalism, but only for one city. not much of a difference eh?
I dont just want another annoyance (fishing boat raiding is annoying enough) I want a mechanism that will actually encourage players to build a navy as a strategy option, not just a defensive fleet to keep the AI from torching fishing boats. currently a navy is only for defense, and maybe to escort transports (but with roads and railroads its often quicker to send units over land anyway)
I want a navy to be a legitimate offensive option, so that a civ with a strong navy can afford to have a weaker army. as it is, a navy is only a minor compliment to your land forces.
