If you could still change some things in Dune Wars, what would they be?

Leto II opposing Paul is indeed wierd, but it can be corrected by the custom game options. Removing Leto II is a probably a big no because he is probably the most important leader of the Dune Universe. Making him Fremen is a problem because they already have 3 leaders and some of these leaders have at least one of Leto's traits. So I don't think it's a simple change, but there's always your leader patch anyway that works with any version of Dune Wars.

KH is a Bene Gesserit concept connected to their breeding program and I think it's fine that such a unit would belong to just them. Everyone needs unique stuff that others don't have.

So, Paul and Leto's prescience is not really represented in the game: but how to do that anyway? We can't predict the future. Making a special trait for them? Exactly what buffs can represent prescience? An espionage boost? Atreides can't use spies... Free sentry promos?
I don't know, it's probably better to not mess with it and recognize the limits in a game.

Anyway, I created a new "instructress" for BG. It is built and auto-settled in a city. It will grant free xp and some promos to trained units in the city (including Weirding Way without the tech). Its working nicely and it's more balanced than the previous ones that granted too much because of being actual units training the existing stacks. You should either get promos from a city on creation or from a fight and that's it.

I want to make the KH a settled special specialist as well. It will boost the capital and eventually, all of the cities. The BG, for me, are supposed to be a builder civ, so this seems of better flavour (for them and the KH idea), I think, than just a military advantage that in 1.9.7 is quite overpowered, imho, and boring.

I'm thinking that the inspired promos can be gained by winning a fight if a KH exists. It goes away with the next sucessful combat and so on. This is better than a boring stacking thing.

Its like the bribe thing with ecaz: you can bribe but you're risking your unit as well. Deviator can capture but you're risking it as well. Face dancer fighter can copy promos but again you're risking a unit as well. This is better and more fun, I think, than starting with an advantage and rolling over everyone with a silly 50% bonus that normally takes 5 combat promos to get.
