I'm going to take a wild guess at this (what I'd do if I wanted to try it). I've never tried Multi-Player.
Use a utility program like CivAssistII to get and write down all the settings, like seed number, map settings, AI opponents. Then choose Multi-Player and use all the same settings except the one for the other human to generate the map. Just make sure that you have the same seafaring civs in the same spots and non-seafaring in the same spots. Put the other human in whichever type of spot he/she plans to play.
