Inquisitors stationed in cities prevent Missionaries and Prophets from using their "Spread Religion" action. Most people get confused with Inquisitors because their description in the Civlopedia is confusing.
To see how this really works: build an Inquisitor in a city that isn't your religion (already converted) that Inquisitor will belong to the Majority Religion of that city. The bring a Missionary/Prophet from a non-converted city (your religion) to the city with the newly created Inquisitor. You won't be able to spread religion when you bring the Missionary / Prophet to the city, its "Spread Religion" action icon will be gone.
The Inquisitor creates a 1 hex radius bubble around the unit that disables this for the city. This means the Inquisitor doesn't have to be IN the city it can be in an adjacent hex and the city will still be protected, but of course the Inquisitor can now be killed. This will allow you to bring a great person like a great engineer into the city to be used and the city will still be protected even if the Inquisitor runs out of MP next to the city.
