As far as I can see there is no advantage in having an extra resource. Even with the changes made to resource placement you get all of them eventually.
 
Due to the terrain requirements I'd still side with Hydro on this. If the player wants such an option then leaving anything to chance seems to be kinda cheating them out of the reason they would take this option in the first place.
 
Might be easier to do a new building (forget the resource for a moment.) The new building could be established as auto-assigned to the civ that denotes it as a free building they get. But it could be turned on only if the option is on and at the same time the corresponding 'normal' as-we-have-it-now building for that culture could be turned off with the same option switch. That building would be available if the option is off (it would have all the same statistics it has now) and the new building would likewise not be auto-assigned or even available with the option is off.

Because the original wouldn't be assigned since it has so many conditions on it that could never be fulfilled by the first city unconditionally. It also makes it much easier to turn off the one and turn on the other depending on the option that way. Would require no python or coding to achieve - just xml. Otherwise we'd need to be able to somehow make a TAG USE (the one that auto-assigns the building to the first city of a specific civilization) conditional on an option and its easier and currently functional to make the whole building option based. This way the tag simply doesn't fire its effect because the building isn't valid when the option isn't in use.
