Yes, when you get the retail box you still have to activate the game on steam once.
The Deluxe edition is only available as Steam download, so if you buy on Amazon you won't get the Deluxe goodies (read: Babylon). So far that means you're out of luck. There is a possibility that Babylon might be offered as DLC later, in which you'd be in luck again, but this is not confirmed. If Babylon were offered for $5 later, then people who bought the Deluxe pre-order on-line might feel cheated.
