CivAssist 2
If I load up CivAssist 2 and have it running before I start civ III I can use it once. However, as soon as I minimize, I can't use it again. I don't know why. Also... whenever I try to use the conquests editor it gives me a bunch of error messages and tells me to use the folder where I installed it... unfortunately I don't know which folder I want here.

Have you tried Alt+Tab to get back into CivAssist II? Also, if you are running CivAssist II in the background while running Civ3 on top, you can press the Insert key to pop up the alerts window, from which you can click on a tab on the left side of the window to go to that page in CivAssist II.
As for the editor, I have no problem saving or loading from outside of Civ3 folders on my computer. In your case it's probably talking about the Conquests folder inside of the Civ3 folder, where Civ3ConquestsEdit.exe is located, or maybe even the Scenarios folder. Why it's happening in the first place is beyond me.

I hadn't tried alt+tab, and now I have tried it. It still didn't work.

There is another thread for CivAssist II, with LOTS of info on problems and solutions, at http://forums.civfanatics.com/showthread.php?t=118540 . Try looking there, and ask there too, maybe someone who has that one bookmarked knows of a specific solution.
Do you have the required .NET's installed, with the updates and service packs? Are your folder settings right, and have you tried manually loading the save that you will be loading in Civ3? If all else fails, just uninstall CivAssist II and reinstall it.

I had similar problems on an earlier PC; 500 MHz, P III Celeron, 256 MB RAM, Win 98 SE.
I could not get CA2 to work while running C3C. However, MapStat worked fine. It wasn't and isn't as pretty as CA2 but it has a smaller memory footprint. It does not require Microsoft .Net framework, either. MapStat is part of CrpSuite.
