Dumb eastern cities!

So I tried achieving a time victory with the Samanids. I survived all the invasions and managed to stay at the top up until the last 100 turns or so. but I was rather annoyed to find that the majority of my eastern cities had such low science yield. Literally all my research was carried out by the good citizens of Kunduz! But Ottomons and Mughals just researched like crazy and I end up losing due to technological deficiencies!
Historically, those parts of middle east failed to reclaim their historical might after the mongol invasion because of the all pillaging that went on. well that didn't really happen in my case. My glorious Balkhi horse archers drove all them mongols away, yet my cities stayed dumb.
I found it unfair that the said cities have a base science yield of zero.
 
Well, you're running 10% science. Should you really be that surprised that you're teching so slowly?

That's actually a good point! I kept it at a higher percentage early on in the game, but it got harder to maintain an army capable of handling the spawning empires as the game went on. But I always thought that percentage thing is what you do with your gold yield: so I thought that you had your normal science yield, and then you had the option to to increase it using your budget. Is that not the case?
 
The 10% is how much of your commerce goes to science. Any other science yield you get comes from scientists; buildings give multipliers to the science yield. Normally, the vast majority of your science yield comes from commerce, so running 10% will net you very little science unless you happen to have a lot of scientist specialists. All those cities with a science yield of 0 have less than 10 commerce, so they produce a very small amount of science that is rounded to 0 on that screen.
