I'm playing a game with the Abbasids and when I got my first GProphet I chose the Golden Age option. During the Golden Age animation, I was still holding the soon-to-disappear GPropeht, and the option to spread my religion to some cities was still possible. I didn't even blink, I clicked it to see what happens. And yeah, both missions happened.
Maybe I could wait and click this option as well, because the game was meant to be like this (I'm not used to SoI, I spend most of my civ games in RFCE). But, as I don't trust on my last statement, I guess this is something undesired by the development of the game. So I hope this helps.
