Yep, that's been my experience as well. The AI doesn't DoW at the drop of a hat anymore, they actually try to figure out if it's more worthwhile to work with you (or other AIs) instead. If you have something they want, though, they'll turn on you just the same.
You don't even have to mod it. When you found a religion, you can rename it. Just pick an icon, name it, pick whatever tenets you want (probably the ones emphasizing science :D ).
Your first two Prophets should be used to make a religion & then enhance it. Any after that get one of two uses: convert cities that are putting out pressure against your cities, or drop them as Holy Sites for added :c5faith: + later :c5culture:/tourism.

It depends on your victory conditions. If you're going Science, yeah, they're pretty useless. Similar if you want a Culture/Tourism win.

Air Sweep forces any anti-air units in the area to engage the fighters. And each anti-air only gets one "defensive" attack per turn. So, your fighters basically draw fire, then you send bombers in safely.

Yep, melee is bad for trying to weaken a city. You need to drop the city's HP with archers & catapults/trebuchets first, if possible taking it down to 0. Then move your melee in to capture.

Pretty much what was already said. Set up caravans to them early, trade luxes for GPT once you have duplicates, don't settle too close, and don't send missionaries/Great Prophets to convert their cities. Also, if they warn you to not get friendly with another civ/city-state, start harassing that...
