Affinity progression should match the average game length. By the time someone is completing their victory conditions - end-game units should already be running on the map (with their last upgrades). With current system any progression speed will automatically match, except for contact victory.

1) Found new city on water about 6-7 tiles away from other cities.
2) Build trade depot and trade routes to increase production.
3) Move city as close as possible to my other cities (usually 2 tiles between cities), to avoid being captured by enemy in a single turn and...

1) My explorer was near their nest (2 hexes maybe). Note: they will attack even if you don't see nest itself (like vision blocked by a hill).

There is also tier 3 melee units which can travel 4 hexes both by sea and by land. They even have upgrade (in supremacy) that allows unit to ignore zone of control. With strength of 40-60 they can insta-capture most naval cities. If boats are OP - then those units are even more OP.
Just focus on killing enemy units. Water City have like 10 strength and can't do any high damage to you. Once you killed most of his units - capture city. It's as simple as that.
It's only easy to get them because of stupid AI - he does not focus on getting progenitor ruins/device expeditions. It won't work against human opponent who does the same. So, what should be fixed is AI.
If you can get good quality artifact with culture bonus, and use it to imitatively get to lvl 3 might, then yes - it offers large advantage in science in early game.
