I might be talking out of my ass now, but I think the BUG-mod is what you are looking for. I think it tells you when your cities will grow, when to whip and things like that, and generally gives you more control over what's going on.

I played a few turns but noticed you only have Time victory, conquest and domination enabled. Space with a beeline to the Internet would probably be your best bet otherwise.
Hi.
I took a look at the saves and they seem to be from different games. Anyhow, here's some general observations from the last save:
1. You seem to run with automated workers. That's a big no-no if you ask me since they don't understand what you need. This also leads to the next point...
I'd recommend that. I stayed too long at noble, til the point where I knew I was going to win as soon as I saw the blue ring beneath the first settler.
Moving up in skill really improves your game though, I went back and played a little on noble, managed to snag gunpowder with the Oracle...
The capital you have rolled is excellent, but would you maybe consider rerolling and getting a worse start? To me, the worse starts have always led to the most educational games and I think people would learn more with a less optimal capital.
I would obviously not reroll that start playing...
Charismatic. It might not be the best trait, but it's my favorite, no doubt. It's really fun to run around with late game pillaging squads with commando promotions.
About Representation and Pyramids. The Pyramids are addictive, that's for sure, and you can almost always get them on noble. But if I'm financial I prefer hereditary rule, since I won't run enough specialists anyway to make up for paying 500 hammers.
So the Pyramids are a bit more...
The best tip I can give you is to play the same game several times from several points and see how different strategies have different outcomes. This was useful to me, especially in the early game.
Some things you mentioned in your post:
Early happiness.
Hereditary rule and archers are...
With three gold in the capitals big fat cross you'd better make sure to work them all. There shouldn't be any problem getting a tech-lead here.
This is what I'd do:
After the worker techs I'd go straight for Civil Service to get the 50% bonus on commerce.
Then I'd set up a GP-farm as...
First of all, that capital is sick.
A few suggestions.
You should move the Copper city 1 NE (as JBOSSH said), then you will have room for Cow city 1W of the cows. You can borrow the floodplain farm from the capital and also get the floodplain south of it and cows. It won't be the best city...
