To be honest nothing major enough to earn the title "The Great Mistake" would ever be caused by one factor but the name implies a single dangerous event.
As has been said it's very likely that Firaxis left it's specifics in the dark to feed the fiction and give themselves some breathing space...
It makes sense with the canon too I think. Once you're cut off from your roots back on Earth your sponsor's heritage would only go so far in the face of new major influences and challenges that presumably create the separate affinities.
I think I'll play emperor(equivalent) first, as this is what I usually play.

Honestly I think I would prefer more natural borders but without having played the game it's difficult to know and either way it isn't a major problem.
As has been said it's more of an issue when borders overlap with natural lines on the map such as rivers or the coast.
