Domination victory requires that all capitals in the world other than yours not be controlled by their original owners. Vassalization doesn’t count if the vassal still controls their capital.

You can't take tiles from a puppet city, but you can do it before then while it's still neither annexed or puppeted on the turn you conquer it. Otherwise, you have to annex a city to take its tiles. You can also buy tiles in the city before you puppet. You can't do this by clicking on the View...

You must be in the medieval era to vassalize a civ. The option to vassalize is called Capitulation in the peace treaty screen. If you are in the medieval era or later and they have a vassal, they can't be vassalized. That'll be fixed in the next patch.

Missions are available based on spy rank. Are you using a rank 3 spy?

If you mouse over a City-State, it'll tell you if an embassy was placed. If you mouse over the tile which has the embassy, it'll tell you which civ it belongs to.

Isn't that how it works right now already?

I’m playing a Huge map on Marathon, Emperor difficulty, with Tall Ethiopia. There are 10 civs left and admittedly, probably an insane amount of spies in my capital city. I’m in the Atomic era with a ton of spy defense modifiers: Rationalism’s spy policy, Order’s doubled counter-espionage, police...

I’m playing Ethiopia on Emperor difficulty right now and the enemy spying is ridiculous. I have 10/10 security in my capital from building public works, installing a rank 3 spy to hunt for spies and got the spy defense from Rationalism, but a single damn enemy spy has wiped out 2000 production...

Also, here's the savefile for when I select my ideology near the start of my war with the Huns. I'm not too sure on what ideology to pick. Note the low military supply.

Oops, forgot to mention: I deleted the Israel folder in the 34UC folder since I was unsure how it would affect the game. Guessing that's what is causing the incompatibility. This is what the mod list should look like: Sorry for the confusion!
