I discovered a bug with the "Your behavior angers them" modifier which caused it to persist for a long time, fixed it for next version.
Beta changes are always included unless contradicted by the new version's changelog.
You need to personally own each capital.
In older versions you can't turn off victory block penalties from SQL, it requires the DLL to be rebuilt. What you turned off was the victory...

You can't vassalize a civ with vassals. You can try to force them to liberate their vassals though.
