[1.0.2.39] Cothon / Royal Navy Dockyard unusable after capturing with England / Phoenicia

After you conquer a city with a Cothon playing as England, the district is not converted into a Royal Navy Dockyard as a normal Harbor would. It is destroyed instead and you have to build it anew.
After you get enough pop and accept you need to build it again, when you finish, the buildings that were in the original Cothon appear as pillaged. So after you select to repair the Lighthouse and it finishes, you are welcome with the same exact screen - all buildings in the Royal Navy Dockyard pillaged.
This also happens vice versa (capturing a RND with Phoenicia). I can only assume it also happens with Seowons and Observatories as they also both replace a standard district, haven't tried.

Steps to reproduce as England:
1. Capture a Phoenician city with a Cothon (possibly pillage it before, I always pillaged them all)
2. See that the Cothon disappeared and you don't have any RND
3. Build the RND
4. See there are pillaged buildings in the RND
5. Select repair lighthouse, when it finishes, all buildings are still pillaged

This appears to be still the case in 1.0.8.4 NFP - I haven't yet replicated the part 3.-5. the OP describes, but I can confirm that conquering a RND as Phoenicia leads to its destruction (which is IMO buggy enough, as I don't see a reason why a special district can't be converted into another special district upon capture, while "special to normal" or "normal to special" are never a problem):

To reproduce with the attached save...

1. Check that Liverpool has a RND
2. Take the city with the Bireme
3. See that right in the moment the city switches ownership the RND vanishes
4. Decide to keep the city and see that you need to built the Cothon yourself

I tested the file with 1.0.9.9.
After I built Cothon, I just needed to build Lighthouse again.
Also, in my test, after Korea captured and built new Seowon (where was Observatory and Library), I needed to build Library again.
The "cleaning district" issue is still alive but I've not met "pillaged building bug".
FXS might have fixed "pillaged building bug" only without notice, and left "cleaning district" as it is.
