I took Stewardship on as a religious belief. My city is following the aforementioned religion, and for a while, I was gaining an extra 12 production from my holy site. Then it got pillaged by a gradient dust storm. When I repaired the holy site, the +12 faith adjacency bonus was restored, but the accompanying +12 production was not. This, as they say, absolutely sucks.
 
You mean the Work Ethic belief, of which there are a couple bug report threads already? The Stewardship belief doesn't have anything to do with HSs, faith, & prod.

If you do mean Work Ethic, then simply, the problem is caused because pillaging and then repairing a Holy Site causes the district modifiers to detach possibly due to a faulty religion req check. It manifested beginning with the May update, and according to FXS should be fixed in a future update.
