Now, we all know that the AI cannot use them properly, but there is another dimension to the problem.
What role do you change it too so that it shows on the top of the stack, rather than all the air units it carries?
This can be merely annoying if you only have a handful of aircraft aboard, and sentried even, but when you have ten or fifteen, and have to go through a dozen before you can even see, let alone move the blasted carrier, it go's beyond annoying into the realm of pathalogical rage.
If I remember correctly, I had fixed this once before, but cannot remember the method used.
The same can also be said for subs and missiles, though one does not emply them to the same extent as carrier power.

Left-click on the stack, you should see a pop-up with all the units. Select the carrier and you should be fine.

I feel your pain Darkshade. I usually have maybe 6, 8 Sth Fighters on a carrier, and in each group there are sometimes two carriers, and I have to move all the fighers out so I can see it! GRRR! ANGRY!

This is really annoying... But I don't use submarines with missles because the AI can see them plainly with missles.

To Telsa- We both know this! If you right click, you only see 9 units, or 8, not sure. And after that you don't see the rest.

K, sorry. Well I don't have a copy of Civ 2 with me right now. But try these two methods and see if it works.

1) Open a pop-up window somehow, top 5 cities or wonders of the world. Then when you close it, see if the aircraft carrier is on the top.

2) Shift + click when you have more than 8 bombers/fighters. Maybe that will work. I know it does in civ 3 on diplomacy window. Not sure about civ 2, but try it.

How about clicking wait on all the fighter turns and then moving the carrier when it selects it...

An airbase does not move, and can be compromised. A carrier, on the other hand, is a beautiful instrument of power projection.

A solution I have found is to "run over" the sentried stack with another ship, and the carrier then appears. Quite fitting, seeing I usually escort my carriers with some surface craft.

It is tedious, and should not have to be done, but it works.
