So it turns out that not only you don't need to kill aliens to remove nests (at least not the alien units), you also don't need to remove nests at all to get xenomass (in fact nests work as free xenomass improvements)
So far all the affinity quests that I have seen seem to suggest that Harmony does in fact equal to peace with aliens and that Purity does in fact equal to eradicate the aliens in spite of their potential usefulness.
There is one specifically (shown in the latest MadDjinn playthrough) where you are asked how to deal with native life and it goes like this:
I think this would work better as a victory condition in and of itself, perhaps coupled with building Terrascapes on all the xenomass resources to make a "Terraformation Victory".
My reasoning being that exterminating the aliens is about making the planet more like Earth, which doesn't neccesarily mean you want people from Earth to come live there. Wheras the Promised Land victory is about finding a safe environment where refugees from Earth can live, which doesn't neccesarily mean that safe place needs to be like Earth.
