If you attack a settlement from the sea your troops will suffer a 50% Amphibious Attack penalty. However there is a special case where you can avoid that penalty completely. If the enemy colony is adjacent to a native village you can sail into the village and attack from there. Your troops are still aboard ship but they no longer get the amphibious penalty. However be warned - while it is in the village your ship can be attacked by land units. So keep enough movement points to sail away after the attack (if you are victorious of course you can then sail into the captured colony).

I usually unload the units in the city before begining the attack.
