Do it manually by finding your civilization 3 folder and then the saved game folder. There you can select the saved game files you want to delete and delete them...
Number of saves should have nothing to do with memory and I see no way they could cause your game to crash. They will take up space on your hard drive and you might get a hard drive full error.
