Altroot command breaks PBEM games.
I have a duel install with v317 and v319. Some of my pbem games have been patched, some haven't. At the moment, my directory structure is as follows:
v317
C:\Program Files\Firaxis Games\Sid Meier's Civilization 4\Beyond the Sword
v319
C:\Program Files\Firaxis Games\Sid Meier's Civilization 4\Beyond the Sword v319
I am using the same location under my games. When I want to start a v319 game, I use the 'altroot' command line ...

I played a PBEM game this morning and forwarded the save. The name and the location of the save were uneventful - saved under the name of the game, the date and the next player. When the next player went to open the save, it said it was my turn, it responded to my password but the status was the save was 'paused by ruff_hi'. This is the status you get when you play a PBEM turn, hit end turn and then cancel the menu. You can look around your civ as if it is the start of the next turn, but you cannot do anything.
I removed the altroot command, replayed the turn and sent the file on. I tried to open it, and it really was for the next player.
