Can Civs be Eliminated?

Basically, can Civs be knocked out of/die in the current game? Or do they always exist in some puppet form?

Yes. Conquer all their cities, and they die.

If you conquer a city from Civ X and make it a puppet, its your puppet, it doesn't really have anything to do with CivX anymore.

Puppets aren't anything like a Civ4 vassal state. They're more like a Governor mode for a city you just conquered.
