Does anyone know if giving a uu some bonus worker abilities will allow you to purchase them if some of them are fortifying at their capital?

Nope. You can change that in the editor, tough. Look for the "captured unit" on the "general setting" tab. That's the unit that you'll be able to trade. You can replace it with any other unit...
But, it wouldn't be very nice you capturing a enemy settler and, suddenly, it becomes a cossack or an F-15 squadron, would it?
