Okay. So, you have a Holy City with a Shrine. Maybe you founded and built it - not uncommon when one Oracles CoL; or maybe you yoinked it - thank you for building me Stonehenge, Huayna.

You capture the HS of a faith that’s got no Shrine and nowhere near as widely spread as your own nicely growing magic money tree. You don’t intend to generate any GPros, as your excess food cities that aren’t getting whipped are focussing on GS production. It’s a mediocre city, just a load of dry plains and desert that the AI settled because it could. Maybe to grab a resource you’ve already got online.

It seems to me there’s a strong incentive not to keep it in play? You’re not going to sink hammers into a load of missionaries, not with trade routes doing the work for your lucrative main faith. If it spreads a lot, it’ll only make some AI bitter - and even inhibit the spread of your own.
 
Razing a holy city is a permanent -2 diplo with anyone running that religion.
If it contributes nothing but increased maintenance costs and longer anarchy times, and there are no diplo penalties, then razing it might be a good idea.
