On the right side of the screen I see an overall score of the different civs in the game. I can click on their name to get in contact with the leaders. Does that score also account for military might or is it just based on number of cities, culture, world wonders, national wonders, etc...?

the score you see is just based on land, population, wonders and techs - no power score
when you look at the graphs screen that shows you your score over the whole game there is a pulldown where you can change the graph to power...

One of the Fnumber keys, I'm pretty sure either F7 or F8, and on the bottom of the screen that you click on that pulls up a power graph

The score can be pretty misleading so dont base your decisions on it. Especially in the early game it is more important to have an empire that has potential rather than having a useless one with no potential of expanding productionwise or financially.
