I had a few mods subscribed too and when I go back into game they are gone. Steam says I have these mods subscribed, but why did they just all of a sudden disappear and if I have them subscribed, why Steam doesn't put them back? 
This just happened today. I deleted that Civ5ModsDatabase.db file to see if they will re-populate, but that didn't work. The mods I had were In Game Editor, map of Europe and no cheating AI.
Uhh... nevermind, I restarted Steam and there they are. Guess there was a Steam update and it didn't restart.
