It always struck me that Harmony, Purity and Supremacy played more similarly than differently for such wildly divergent alliances. So I put in some thought into how I would make them more different. Here is what I came up with.

Harmony

Harmony gains quests from the aliens, often involving conflict with other players who've offended the aliens. Completing these quests would reduce the aliens hostility to you, and if you got their hostility into negatives you can gain control of alien nests and units within your territory.

Purity

When you advance in Purity you gain the ability to terraform automatically. Earth terrain spreads outwards from your cities. Aliens hate this, but alien nests cannot spawn on Earth terrain and have reduced speed and combat strength while on Earth terrain.

Supremacy

Supremacy can make their cities mobile whether they're on land or water. When they upset the aliens they move away to somewhere where the aliens are less hostile.

"Quests from the Aliens"? That wouldn't make sense. Harmony has no way of communicating with the aliens, as they (the aliens) are, for the most part, just primitive predators.
Not that they would want to anyway, Harmony is about making the strengths of the planet your own, not about "serving" the planet.

I agree that quests from Aliens wouldn't make sense, but Harmony is about preserving the planet and adapting to it to take advantage of it.

What that exactly means and how much they care about each one is open for interpretation I think, and could vary between colonies.

@OP

The affinities have a lot more room for specialization than simply how they deal with Aliens.

In my opinion the core of Harmony should be using organic resources on the map, including forests and reefs, and getting the Aliens on their side - which would ideally be an actual military advantage.

They could also easily have the best growth and great health management with them adapting their genes.

I much prefer the resource-intensive Terrascape terraforming. Recreating Earth feels more satisfying when there is a cost and effort to do it.

Other than that, I think Purity's ideals should be represented in rewarding high culture generation.

I'd think Purity would also want to simply kill the Aliens, getting them out of the way for the Earth landscape.

Supremacy probably wouldn't care about the Aliens, but I don't think they need to be able to move any city for it.

Their shift away from biological bodies should be shown in game mechanics: possibly by phasing out Food in favor of Energy and Production for growth, a specialist focus, or working extra tiles.
