Ideas for 2 new scenarios.

World-Wide Colonization Scenario

Could be used together with dutch/portuguese civ pack.

General Idea: The scenario is taking place 1500-1950, and mirrors the european colonization of Africa, Asia and America. you'll have to use diplomacy, warfare and commerce to win this scenario. The main goal of the Europeans is to conquer so much of the world as possible, and for the non-europeans to keep existing. You'll have to improve your colonies with infrastructure and other improvements, destroy revolutionaries, and to protect them from your enemies.

Austria (not playable)
Hungary (not playable)

Special rules: Barbarians are removed. Non-european civs are never destroyed and will spawn units to free their land. European civs should be more expansive than the others and have more advanced technology.

I would very much like a scenario dealing with colonialism on an earth map. I have been working on such a scenario (though with no modding skills, its really just a fun writing hobby) for a while. Like your idea, the scenario focuses on European powers (they are the only playable civs). It is loosley based on the Civ2 scenario TRON (The Rape Of Nations) by Koboyashi (look here for it. http://www.civfanatics.com/civ2/downloads/scenarios/renaissance) In his scenario, the winner was the civ with the highest score at the end of 300 turns. Generally the winner had made the most money during play or conquered the rest of the world. For Civ5, I think a nice conquest/commerce victory game would also work out well.

Would play from 1000 AD to normal end game...

It would be nice for playing Byzantines by example...

I would be happier if Germany was added as a colonizing civ in one form or another. (maybe as Prussia, since that would be more period accurate)

Non-colonizing or late colonizing European nations have always been a problem for 'colonialism' scenarios. Usually Prussia, Lithuania, and Austria are placed in these scenarios as a buffer to prevent the major colonial civs from colonizing in the wrong direction (except Russia of course who is supposed to colonize east) or they are left out entirely.

Not to say I wouldn't mind seeing Germany as a playable civ (probably as Prussia), but I find it too historically inaccurate for them to be an equal competitor with Spain, Portugal, the Netherlands, England and France. Of course, it is only a game. ;)

Prussia had the ability to Colonize, but instead, it focused on a European empire, not a Colonial empire.

I don't think Prussia truly had the ability to be a colonial empire until the late 1700s. As you said, it focused on being a European Empire (until a unified Germany could create spheres of influence in other regions of the world). Perhaps I should I have reworded my post to state Prussia couldn't historically compete with other colonial powers during the 16th and 17th century.

It is a game, so I am sure you could easily set up a Prussian civ to be a colonial power if you so choose.
