Current, I have numbered files and they appear in the is order:

etc.

Is their anyway to get it like this:

Yes. They are listed in the first order, because they are being recognised as text, rather than numbers. If they are in excel, convert them to numbers, then sort again.

Do 01, 02, 03, 04, 05, rather than just 1, 2, 3, 4, 5

Not in excel. Just in a folder.

I dont know how high it will go. Right now, im on about 280. By the time im done at this rate, it should be about 900.

can you get ot the command prompt
and know how to use dos
if you can here is a crude way to do what you want.

change to the folder where your files are stored
type
ren ?."what ever your file extension is with out quotes" 00?."what ever your file extension is with out quotes"

all on the same line thats for the single digit ones
for the double digit ones type
ren ??."what ever your file extension is with out quotes" 0??."what ever your file extension is with out quotes"

and that should work
