I don't know if this is a good idea, but spies should be able to sabotage "delay" the number of turns needed to build a building/wonder. The time delayed would be based off of how complete the wonder is and level of spy. The chance of doing it would be low, and if failed, would kill the spy.

It existed in previous civs. Spies would sabotage any unit/building/wonder that the city was building and it would set you back some.
 
It was super annoying in previous iterations. I would not enjoy seeing it in newer versions.
