I am playing a game where i built the SoZ to have a pagan temple everywhere. i built a pagan temple only in the city where the statue is. if i discover theology, are all temple going to disappear ?

When you found a new religion (for example with discovering theology first), the pagan temple in your holy city is disabled.
In general: if there is any religion present in a city, pagan temples are disabled/not working any more.
Personally, i skip researching early religions to have pagan temples in every city. They are especially useful if you have wonders build (for example Stonehenge) who enhance them.
