I'm not sure if this is going to be implemented, but it'd be cool if it was.
Where multiple mods could be loaded at the same time, and the framework would make sure one mod didn't conflict with the other.
 
Well yeah. Big mods you couldn't combine...
What I mean is, someone could create their own unique civ game.
For example, I could turn on a religion mod, a stone age mod, etc and they wouldn't conflict with each other.
